endospores are thick walled spores formed at the time of environmental stress. it is a characteristic of bacteria. auxospores are formed in diatoms especially pennatales and these are rejuvenascent structure. the main difference lies between the purpose of formation of these structure. endospores are meant to tide over environmental stress while auxospores are meant for compensation for the reduction in size of the cell due to continuous cell division.

In certain species of diatoms, auxospores are specialised cells that are produced at key stages in their cell cycle or life history. Auxospores typically play a role in growth processes, sexual reproduction or dormancy  while  endospores are stress resistant spores formed in bacteria
