Initially if two surfaces are in contact, due to projections on the surfaces in contact, only few molecules will be in contact. As a result, the adhesive forces between the molecules of the surfaces in contact will be comparatively less. When surfaces are made very smooth more and more molecules get accumulated  on the surfaces  in contact. Hence adhesive forces will increase which produces more opposition to the relative motion between the bodies. i.e friction  increases.
