Great. I did this last week. My pendrive had virus infestation from my friend's system. Here's what I did :
1) Download Bitdefender Antivirus. Its the best in business.
2) Turn on the "Real Time scanning".
3) Turn on the antivirus to "Aggressive".
4) Scan the pen drive.
5) It'll delete the virus without affecting the files (even the archives).
